I have a X200 with Win 7 64 bit and it runs good. X200 is a 64 bit machine. Yours probably had 32 bit windows installed on it. Do not mean you can't upgrade to 64 bit. That way you can use more then 3 GB of RAM.

Replacing the GPU chip is not an easy thing. For the cost of a used, working, T61 it would be cheaper to buy a used. Then either swap motherboard or use the new old one.

When you disassemble there are lots of opportunities to mess things up in the reassembly. Was everything working properly before? If so then that is a good known. For what you are proposing, personally I wouldn't bother. Rather spent that money on a cheap desktop. Biggest problem with laptops is the cooling. CPU/GPU intensive application will put out a lot of heat with an i7. Plan on upgrading the CPU cooling too.

Burn Middleton's BIOS to CD.
Flash from CD.

If that doesn't work then you might have bricked the machine. There's a reason why things are suggested to be done a certain way.

Get or find a cheap USB 2.0 drive, flash Middleton's BIOS onto it using Rufus or something similiar to that and it will work. No converter or USB 3.0. A few of my older Thinkpads will not boot from a USB 3.0 drive. Boots fine from a USB 2.0 drive. A couple of years ago I bought a bunch of 32 GB USB 2.0 drives for this purpose for $5 each. Don't know how hard it is to find USB 2.0 drives these days.

For that generation of Thinkpad I use power manager to tell me when the battery was made. Chances are it is over 10 years old. Don't expect to much from it.

CDs are cheap. Get a few. My Middleton CD is about 5 years old and is still going strong. Mind you over the past 2 years I have not used it much as I don't get many T61/X61T anymore.

Flashing BIOS from Windows is buggy and risky. I've always flash directly, without Windows, and never had a problem in the past. It's pretty simple. Time to do some Googling.

Good, I hope something comes of this lawsuit. UPS is just as bad. Many many moons ago got dinged $50 for "fees" on top of the shipping charge and duties. Never again. Since then I've used only USPS who charges $5 and is part of the shipping charge.
