Windows 98SE- Can't open any folders in control panel

I have just picked up an R31 from an aquaintance that I intend to use as a backup computer. Today I ran the SpyWare Doctor program on it and it found about 100 infections. I had the program fix and delete the infections. I have just noticed that I can now no longer open anything in the control panel. I can open the control panel ok, but I can't open any of the folders within. I found this out when I went to change the screensaver settings. Also, I have found that when I right click on an open area of the desktop, I can't check the properties. Nothing happens. I reset the computer and found that something has changed about the way the computer starts up too. The Windows Registry Checker pops up and scans the registry, and the Textbridge Instant Access Control Panel pops up as well. This never happened before. I don't know what could have happened unless in deleting the infections that the Spyware program found, it somehow changed/deleted/corrupted some important files Windows needs to work properly. I'm not sure really how to proceed with this, and would appreciate any assistance in helping me to trouble shoot the problem.

My experience, when the control panel and other embedded things don't work, has been that the OS must be re-installed. ... JD Hurst

Can I reload the OS right over the currently installed one without loosing any of the other applications files?

I don't think there is a repair function with Windows 98, so re-install will probably require re-installing your other applications. ... JDH
