Some newer Thinkpad like my x31, has a battery counter.
If I want to repair the battery by just changing new cell. How can I reset the counter?

I really hope this is not easy doing, becaus if it would be any ebay Seller would just reset his old batterys an Sell them with the Addition that the battery only has 5 cycles or so...

It's do-able, I'm afraid. I don't know about eBay abuse, nobody there warranties batteries anyway.

@davidspalding: I believe that he is referring to the cycle count for the battery, which can be found using Battery Maximizer.
If you have Battery Maximizer installed on your T43, you can left click on the battery icon and choose "Battery Information". Once the Battery Information page pops up, click on "Battery Health". From there you should see "cycle count" listed, underneath the Design Capacity.
This information is stored in the "smart" battery.
