Is it possible to set up W2K for Standard PC instead of ACPI

I have an R31 with 2656-25u that I beleive is having IRQ issues with the minipci slot (see my post here for details - http://forum.thinkpads.com/viewtopic.php?t=19128).
Since the ACPI configuration does not alow the user to set IRQ in W2K I thought I would re-install as a Standard PC, however when I do this I get a BSOD during the installation set-up (something like "Page fault in non-page area).
My machine has 384mb RAM and I upgraded the processor to a PIII
1.13ghz from the Celeron 1.06ghz, but these troubles existed before any upgrades.
I have checked drivers, both IBM and manufacturer and tried 2 different wifi cards (Intel and another). I have the latest BIOS v3.11.
So, can the Standard PC power mode be installed andhow? Or, any other suggestions?
