Few quick questions.

First one is about the integrated fingerprint reader, it asked me to swipe at startup, is that the only time it asks for me to do that?

Second is there's a lot in my task tray, is it all needed?

Next, my warranty only reads as 1 year even though I purchased 2 years. I remember there was another thread discussing this. What should I do?

The final and last one is about my external harddrive. Normally on my desktop I click USB Mass Storage and then select its drive and click stop to disconnect. Now for my T60, it won't allow me to, it says it cannot be stopped right now because of Generic Volume. Is it alright if I just pull out the USB cable?

No, there are a lot of post's relative to what people keep and don't keep, it's kind of relative to what you choose. One of the best comments to this question is (and I always like to give credit where credit is due, but can't think of who it was) use it for a while and see what you want to keep and can absolutely get rid of without regret.

Your warranty status should be updated soon, sometimes it takes a while for things to "catch up", give it a couple days. If not call tech support. :)

Don't use the fingerprint reader so can't reply to that.

You may have a conflict of interest there with some lenovo software, specifically the easy eject software.

Re the FP reader.
I have it set up so that when booting my FP is accepted as replacement for; BIOS supervisor, power on, master/user HDD and windows passwords.
I have 4 user accounts; me\local, admin\local, me\domain and admin\domain. Depending on which finger I swipe at boot it goes straight into that user, without requiring any further windows logon.

Re the Task Tray.
I agree with Kyocera, try it all out and decide what you need or don't need. I personally haven't uninstalled anything, but threre are alot of forum members who have. I don't believe there is an easy answer - ask 20 members and you'll probably get 21 different opinions.
