On the speed problem,
1. Verify that you have speedstep set to dynamic switching (power settings)
2. Verify that your hard drive controller transfer mode is set to DMA rather than PIO (device manager, IDE controllers, Primary IDE Channel)

Are you using it on your lap, or jostling it a lot while using it? I thought my computer was freezing because it randomly would pause my music playback, but then I realized it was the ibm active protection system that pauses the harddrive during movement. Try turning off the aps or lowering the sensitivity and see if it makes a difference. Or, if you aren't moving it around at all, maybe the aps is faulty; see if turning it off helps.

I would;

Run check disk [Auto fix file errors/top box only]...
Defrag

Make sure you are running latest version Software Installer [3.15.0510
I believe]...

If not; uninstall previous version, [I use old swnstlr to uninstall it'self] / restart

install latest...
Link; http://www-3.ibm.com/pc/support/site.ws ... IGR-4ZKMCT / restart

Run Software installer to update bios,drivers, etc...

Run checkdisk again/defrag

Should run better than new

I can't really tell you anything about the problem with the cpu, but I managed to fix the creakiness in the exact same spot on my T42 by tightening the screw holding down the palmrest that laid exactly underneath there. Just remember not to overdo it. A Thinkpad is tough, but that palmrest is still made out of plastic.
