T41/T42p thinkpad with weird smell

Hello,

I bought a used T41 with dead motherboard. It had been bought new and used for 1 year, then failed and laid for two years in a cupboard. I tried to reflow the mainboard, but failed and the board got short circuit and smoked when I tried to start it. Then I got a T42p board from ebay and installed it. I also got the long fan.

The laptop works now OK, but:

It gives still the same kind of smell, that came out when the previous board "smoked". Now I think that it might be just dust OR clock battery. The "smoke" (not visible) comes from the area where the GPU is. I put some (quite old, maybe dirty?) arctic silver between GPU and thermal pad and also between the processor and the fan assembly.

So what might be the problem? The present long fan doesn't cover the GPU totally, but almost (I don't think it is a problem...). Or is the clock battery giving some smell. Almost the whole laptop including all batteries has not been used for two years.

What is a good program to monitor temperatures? I can go to Windows with no problems or warnings... I have also used the laptop for an hour with no problems. (with the short fan and a little extra heatsink on GPU, now I have the long fan installed)
