Did you first clean off the old thermal paste from CPU and cooler?
And did you then apply fresh thermal paste (like Arctic Silver 5) on the CPU?
Sounds like the CPU is overheating.

The old gunk is probably preventing proper contact.
Clean both CPU and cooler surfaces with Isopropyl alcohol (or Isopropanol).
While you have the cooler off, unlock the CPU, take it out and put it back in exactly the way it was, then lock it again.
Then apply fresh paste again (only on the CPU) in the size of about a rice corn, and spread that out evenly, using e.g. a credit card.
Don't forget to reattach the fan-connector.

Re: T61 shutdown after 2-5min
If this system has nVidia graphics you really need to get some software to monitor your temperatures. If you don't get the heatsink perfectly seated you're going to have a dead system board soon. Thinkpad fan control (tpfancontrol.com) will work, the gpu temp should always be lower then the cpu during light use and your temps should be in low 60s at idle and 70s undeer load, perhaps 80s under heavy load, but if it gets near 90, shut down and fix it asap.
