I am expecting a custom-ordered T60 with some higher-end configurations in the next couple weeks from Lenovo directly.
Question:
What and how should I check out and test the entire computer to make sure that everything that they promised is in the laptop and working properly. Thinking of everything, from the LCD panel pixels to the a/b/g wireless and DVD writers.
That is, if something wrong, then I just return it in 30 days (and order an other one).

Yes, you are right. If you find out anything wrong. Return it and re-order again. I have very bad experience with tech support. I have a T60p (still within 30 days return policy), send back to replace system board (they said it only took 24 hours to replace and 2 to 3 days of shipping. so only took 3 to 4 days). But when I called back to check the status of my repairment. The tech guy told me that my T60p was waiting parts that need to be fixed. Do you know what are they waiting for? 1G of RAM. I am sure that it is not memory issue (they ask me send back T60p to replace system board), also don't they have any extra RAM to test my T60p? I have spend two hours with them by transfer me from this to that on phone but no one can tell me what really going on. Finally, I didn't finish this phone call, it was hang up during my waiting for transfer me to nowhere. I don't know what can I do now, keep going to call or endless waiting.

Well, you can use DeadPixelBuddy to check for dead-pixels, uneven colouration, etc on your screen.

Make sure all the components (like trackpoint, touchpad, bluetooth, wireless, usb ports, vga port, DVD writer, etc) work.
Remember to create a R&R disc set.
