rescue and recovery to ultra bay

Apologies for the rather vague question but can anyone tell me their favorite way of backing up importatnt files using rescue and recovery? I've had my thinkpad for 3 years and I still haven't found the best way of doing this.
I have another hard drive in the ultra bay but for some reason I can select this as a target destination for backups. I presume it would be under the '2nd hard drive' option but it just says 'no hard drive found'.
Incidentally it's the first backup that i'm doing and I've also removed Thinkvantage Client Security program
I wanted to store lots of incremental backups on a big drive in the ultrabay.
If anyone else does this (it seems like a good idea to me!), can they tell me, if for some reason I had the cd/dvd/optical drive in the bay instead of the hard drive for a few days and backups could not be performed.. would it mess things up or could I just resume incremental backups once the hard drive is back in the bay?
Any help would be much appreciated (my warranty just ran out : ( ).
Also, if possible, does anyone know if I can make a clone or complete image of my entire primary hard drive (ideally using r and r) to either the 2nd drive in the ultra bay or an external hard drive via usb, that I could then go on to replace the current primary hard drive.
In other words, make a copy of my system to a bigger hdd which I could then swap in to replace the exisitng hdd. I've been struggling with True Image and other tools and would loveto keep it simple (if this is possible).
