Hi,
My X301 has two batteries, bay battery and main battery. It seems to keep bullying my Bay battery, discharging that first and then my main battery. I'm thinking that it should be the other way round as Bay batteries are dearer.
What are peoples thoughts on this, and can it be changed? I can't see anything in the settings that sets the main battery to discharge first.

It's always been that way on any Thinkpad that uses an Ultrabay battery. There is no way to change that behavior.
