T410s Rescue and Recovery problems

I've had no replies on the Lenovo forums, so thought I'd try here.
I have a new T410s. Partway through setting it up, I ran R&R without incident and created a backup on a USB external drive.
Some crappy software I installed wasn't uninstalling properly. I had changed out the HD for an SSD and not realized that I then needed to turn Windows restore back on for the new drive, so there was no Windows restore point for me to go back to. So I used R&R to restore. All went well.
Now R&R seems screwed up. When I try to run it it constantly identifies files that it says are "in use" or "corrupted" and prompts me to skip them or retry. Files of all kinds from the predesktop area to various other programs. They can't all be in use, and I can't babysit the thing to clear a popup every minute for the 5 hours it would take to do a backup. Also, I doubt the utility of a backup when so many files are skipped.
What did I do/am I doing wrong? Any suggestions, other than starting over again with a fresh factory install? I'm not used to doing system backups but want to be better about it - should I just ignore R&R and use Acronis or something else?
