I bought a W701DS recently and opened it open for a CPU and GPU upgrade.
The CPU and GPU upgrade went fairly well, although the machine wouldn't boot with the i7-940XM, only with the i7-920XM.
But, after I took out the CPU fan assembly for the CPU replacement, my TrackPoint and the Left and Right Click buttons have stopped working.
The keyboard itself works without issue, including all of the function keys.
I checked to see if it was a software problem -- the TrackPoint doesn't work on either Windows 10 or Windows 7, between driver uninstalls and reinstalls.
I even tested out my FrankenPad T601's keyboard, which works without issue on the T601, on the W701DS and the TrackPoint does not work when plugged in.
I've briefly referred to the hardware maintenance manual to see if there was something I unplugged, but I couldn't find anything.
I think I might be missing something here, perhaps there is an extra connection I don't know of on the W701DS?
My worst fear is that I have messed the motherboard up somehow.
No other connector is required for the keyboard/trackpoint to work on the W701ds just as with the T601.
The above steps would help identify or eliminate any OS or keyboard isssues and if the problem persists it is likely the planar keyboard connector which has been adversely affected while performing your upgrades. You could visually inspect it for damage or debris and use compressed air to try and remove any of the latter.
*It is better to run the "livecd" from a USB drive, i.e linux runs from the USB drive, particularly for the T601.
You are referring to the buttons attached to the keyboard? I ask because you do not mention the third (middle) button.

Is the W701ds motherboard interchangeable with the W701 motherboard?
I'm planning to open up my W701ds soon to check where the graphical connection pins are, also to do a Hail Marry attempt to clean out the pin/connector area.
Download the appropriate Hardware Maintenance Manual (HMM) from the link at the top of the page to help, in particular remove the battery and ensure no power supply before working on it.

Try to not connect palmrest (better - to boot ThinkPad without palmrest) and try boot keyboard and trackpoint only windows.
For me, ribbon cable in palmrest in W70x is prone to brake... and may be this brake can fool trackpoint... Without palmrest, trackpoint and it's buttons on keyboard can work normally.
