HDD Upgrade

Considering a larger hard drive in my R51 because I run Linux and Windows and several virtual machines under Linux. If I were to upgrade, what's going to happen to the APS and other hard drive protection features.

Are some of those built-in to the hard drive and augmented by other controllers?

I'm thinking of aiming at 80-120gb.
