Help! I can't get my 2nd Hdd working with my ultrabay A31

Hello there got a samsung HM 160 hc 5400rpm/pata. I installed Ubuntu on it while waiting for my ultra bay to turn up. The ultra bay turn up, I deleted the files and formatted the drive and removed the two top right pins so it now acts as a slave drive. But when i try to use both HD drives the A31 seems to get confused and does not boot up. Can some one tell me what i'm doing wrong.

i am running windows xp on my other drive and it loads up fine when the other drive is not present.

You shouldn't have removed the pins...

Maybe so, not a very constructive post. I got it working, with pins removed by using the right hand bay.
