Swap HHD0 & HDD1

Recently I have ran into a trouble booting up Windows 7 on HDD1. I have a X201 with Ultrabay and two HDDs. OS is original factory preinstalled Windows 7 Home Premium. I setup and configurated Windows and applications on original 320GB in HDD0 position (drive in x201). I put another 500GB HDD in Ultrabay (HDD1), and then cloned all paritions on HDD0 to HDD1. I set system boot sequence in USB CD-ROM > HDD1 > HDD0. My idea is take my x201 with 320GB on travel; dock to Ultrabay and use 500GB system at home.

Windows 7 on 500GB works good if it is in position HDD0 (in x201). But it may not boot into Windows in position HDD1 (Ultrabay)! I checked Windows Event log, some services may be unable to start, and Windows keeps waiting and waiting before or after login. But the problem does not happen all the time. This problem also happens if I remove HDD0, and keeps 500GB alone in HDD1.

I wonder anything prevents Windows from swapping HDD position. I am new to Windows 7. Could you expert offer help?

I have heard that having (2) Windows OS drives in the same machine can mess up drive lettering and order, so if you had left the main drive in while installing the OS on the Ultrabay drive, and particularly if you tried to swap and boot both drives, then you may have hosed something up.
