With Win98SE, for IR, you just put another IR device next to it. That will allow you to share files.

If you want to synchronize with a PDA, you'll need to install software that comes with the device.

If you want to use it to receive commands from a remote, that's tricky and doesn't work well.

What do you want to do with IR?

The infrared ports on these older ThinkPads is pretty nice and handy for transferring small text files and word documents or for sending a job to an infrared enabled printer wirelessly (I do that alot at my school) but for anything else, I'd highly reccomend networking or using some sort of diskette or other removable media. I once tried transferring a 2mb file between my 380ED and my 760ED via IR and it took 8 minutes.
