X230 Debian Jessie, USB mouse/keyboard issues

Hello everyone. I bought a refurbished X230 i5 with IPS display and Intel 520 SSD recently, coming from an old X41. I love the machine, the new keyboard is very nice even though I am not sure I like the wider size.
Now, my only trouble with the machine is external keyboard and mouse. I use an Logitech MX512 gaming mouse and 2 different USB keyboards. The first keyboard was a cheap HP standard one. When plugged into a USB3 port it would miss keystrokes repeatedly. Very frustrating. I switched it to a Dell one but the issue remained. It started to work right once plugged into the solitary USB2 port on the right-hand size. No matter which port, many times both keyboard and mouse would not come back online after the computer had went to sleep.
I bought an Ultrabase 3 on Ebay to see if it would improve things (seeing how it had multiple USB2 ports) but no, same issues. Unplugging and re-plugging solves the problem. But it is a pain to do repeatedly.
I am currently running Debian stable (codename "Jessie") on kernel 3.16.0-4-amd64. I have not really found anyone else with these issues so far. I can list my exact USB peripherals if that would help troubleshooting.
