I went and bought a brand new on sale for $49.99 1TB WD External HDD. I went to try to install Windows 7 for now on it and I got the message "Windows cannot be installed on a USB Hard Disk or IEEE" So I was going to do the old way and take the drive out of the small snap in case, witch was easy to open after got it started and just plug it in through the motherboards SATA. So now im stuck as I don't know what the 12 pins are for plus the 2.

Western Digital portable hard drives are known for not having SATA connectors. Instead they integrate the USB controller and only have USB ports. Unfortunately there's probably nothing you can do about it.
Also, I doubt that your original plan would have succeeded. You were trying to install Windows the old-fashioned way on an internal hard drive, then put it in an external enclosure and boot it that way? Most likely it will simply BSOD on boot.
However, check out "Windows to go". There is an official way to install Windows 8 / 8.1 Enterprise on external drives, which may work with other versions as well. Windows 10 is supposed to have this too.
