I use my R50e mainly in a low light environment and I set the LCD brightness at 3 regardless if it's on battery or AC. Is there a way to make this as the "default" brightness level so that I don't have to change it every time? Right now whenever I restart the brightness goes to maximum when I plug in the AC adapter.

Create a new scheme in battery maximizer with the brightness setting that you like, and use it as your default scheme. I also have an R50e and have no problems with the brightness.
