Closing lid changes resolution on my X41
Im having a X41 bought December 05 and at first I experinced this same problem. However, I did a clean install in January 06 at the problem seemed to disappear. Now I did clean install again and suddenly this problem is back. When I open up the lid the screen is at 800x600 resolution for a couple of seconds and after that my desktop is rearranged. Makes me crazy.
I do not have presentation manager installed.

The latest BIOS update claims to have fixed that problem. See the last item in this description from Lenovo:
Symptom
The following fixes are made by the latest BIOS release:
Version 75ET56WW (2.02)
Note: This BIOS version will only work with Embedded Controller Program Version 1.00 (or higher).
(New) Added new items "Modem Device" and "Infrared Device" in the BIOS Setup Utility menu, to hide the device from Operating System.
Modem device:
Select Config, select modem, then select modem device [Enabled/Hidden]
If you select "Enabled", you can turn the internal modem device on or off. If you select "Hidden", the internal modem device is hidden from the Microsoft Windows Operating System.
Infrared Device:
Select Config, select Infrared, then select Infrared Device [Enabled/Hidden]
If you select "Enabled", you can enable or disable infrared device. If you select "Hidden", the infrared device is hidden from the Operating System.
Note: The setting of these items is protected by Supervisor password
(Fix) When the LCD is closed and opened, the screen resolution may be changed.

Maybe a conflict between the Intel Graphics driver settings and the Lenovo utilities? I'd open Control Panel/Intel GMA Driver..../Display Settings and check the resolution settings there. Make sure that all display devices (both internal and external) are set to 1024 x 768. You'll have to connect an external display to see and/or change the external device settings.

I've had problems with this too. I've fixed it, somehow, though I'm not sure exactly what the resolution entails.
I've played around with two things mostly: the LCD/monitor/presentation modes (Fn-F7), and the display settings in the Control Panel. In the latter, I've mostly just adjusted both the primary screen and the secondary screen (none is actually attached) to the resolution I wanted it at (1024x768).
Don't quote me on this, but I think the issue lies partly in what actually happens when the lid closes: the notebook thinks that you're setting it up for external monitor only, and changes modes to reflect that. When you open the lid again, the notebook thinks you're switching back to normal usage, and so changes the mode back to that. This is why playing around with the presentation mode seems to have worked for me (Fn-F7). Again, this is all just speculation.

I went to control panel/display/settings and changed the resolution to 1024 x 768 for both monitor 1 & 2. After this the problem seemed to stay. However, when I manually changed to "external mode" (Fn + F7) my system changed to "monitor 2" i.e. it changed the resolution to 800 x 600. Then I went to control panel again to change the resolution for current "screen 2" to 1024 x 768.
Now, when closing/opening lid the screen blinks for two-three seconds and changes itself between "different" screens, but at least it doesn't mess up my desktop.

I think you've nailed the problem on the head!
I've successfully adjusted all the settings in fn+f7 to be 1024x768. Now when I go into the windows display manager and change the resolution and color for the second monitor, hit apply, it changes right back. It wont hold the good resolution.
Any thoughts on this?

Hmm..
I noticed that the settings for the second monitor doesn't hold if they're done when the "first" monitor is on. You should change the setting when the fn+f7 is hit. Have you done this?

I am having the same problem, and when I tried to change the settings on the second monitor it kept switching back. I am not sure what I did but I think that if when you press Fn + F7 you see both the monitor icons are green (not just one) it will keep after opening again.

In my experience on the x41 and a Compaq HP laptop with different graphics chip the dual-monitor setup in Windows XP is flakely in both setup and stability especially if you try to hot undock/dock.
On my x41, avoiding hot dock/undock, it occasionally gets confused but has been quite good for a long time - I somewhat suspect Windows updates improved it though I also did Lenovo update to graphics.

I use dual monitor mode everyday. But I would use Presentation Director to change to single monitor before undocking.
