Use a good piece of cloning software such as Acronis True Image. I've done this many times and have good success copying the restore partition as well as the rest of the information.
Family Daily Drivers- T430s, T530, X220
Work- Sadly, the ThinkPads have gone away...... and replaced by HP ProDesk SFF drone machines :(
Other Projects- Edge 15, Z61m (Titanium)
Historic Retired ThinkPads- T42p, X20, A31p, 701c, 760XD, WorkPad C505

Most HD manufacturers have software to transfer the contents of the old to the new hard disk, using some form of imaging.
Check on their websites.
You can achieve the same with Acronis True Image Workstation, which allows for a sector-by-sector copy.

Do be aware though that the R40's recovery partition does not show up as a partition in the hard drive's "normal" partition table - the hard drive actually reports its size as being less than real and the unreported portion contains the recovery data.

I have successfully upgraded my R40's hard drive and kept the recovery partition but I used quite a different method, which was quite involved. If you can get this Acronis True Image to do it, then it ought to be much easier than how I did it.

Have a look at http://forum.thinkpads.com/viewtopic.php?t=42847

I wrote up how I did my R40 hard drive upgrade there. I also created a DVD that allowed me to put the R40 restore partition onto any hard drive. It even works on a T40 :)
