So, I know it is possible tio change an ultrabay battery while the TP is running, but is it possible to change the main battery while there is still some juice in the ultrabay battery? Of course there is also the option of hibernating, but that is more time consuming.

Changing main battery without turning off?
well this has been asked a few times. For whatever reason, IBM/Lenovo hsa the ultrabay battery discharge COMPLETELY before start draining from the main battery. So with a dead UB battery you can't do swap main batteries as you want.
The only way you can really do that is if you took out the UB at a certain point so that it started to use the Main, when the main is low you put back in the UB and swap the main one for a new fresh one then leave it in till it's dead i guess.
