R&R for 2 computers

I have a Thinkpad and a desktop.
Bought a 320Gb USB drive for my Thinkpad weekly R&R backups.
If I use the same drive for the desktop will R&R handle this separately or get totally confused or worse mess things up without telling me? I'd hate to discover this when I need a restore.
