I have a x201 Tablet with the high capacity 8-cell battery that sticks out the back. I purchased a 13" bag but it does not fit with the battery.
I was wondering if I can just put the laptop on "sleep" mode or "hibernate" then remove the battery and place it in the bag.
Is there any issues if I do this? I cannot find a bag designed for this laptop and it is extremely annoying!

A full shutdown is better. Hibernate and sleep rely on the battery so pulling it out might lead to a hardware bluescreen error. You can try but I dont advise it.
