"Moved" posts
Before the upgrade there were a number of topics similar to this:

which began in the General section and was moved to Off-topic.
When that post was moved, the general forum had a link to the new location. That was a nice feature but it doesn't seem to be happening at the moment.

The moderator is always given the option to leave a "Shadow topic" (Moved:...). In the old forum, the admins preference was not to leave these Shadows topics as they could not be deleted without deleting the original thread.
Not sure if phpBB3 allows deleting Shadow topics without deleting the original thread or not. I'll give it a test here in a minute and report back. Regardless, it will still be up to the admin's and mod's descretion whether to leave a Shadow topic or not.

As a former phpBB mod and admin, I can see how leaving those shadow links can look bad if there's a lot of misplaced topics. However, when I chose to not leave them, I always PM'd the threadstarter to inform them of the move.
Unfortunately, I have been on the other side of this as of late, with a thread of mine moved the other day (actually thought it was in the proper forum, but...), and no PM or shadow link left. I actually wondered why it had been deleted before I found it had just been moved to another subforum via the recent posts list in my profile.
It's just my opinion, but that's not the best way to go about that...

Yes, phpBB3 allows deleting of a Shadow topic without the original thread getting deleted. I agree that it is preferable to notify the OP when a thread is moved (unless the OP requested that it be moved - which sometimes happens). Now knowing that Shadow topics can be safely deleted, perhaps the mods and admins here will leave Shadow topics more often, since they can be deleted in a day or two, or when the OP replies to his own thread in the forum it was moved to.
